[Running a workflow] Pre-defined collections do not show up in the list and cannot be deselected

Description

1. the problem was rolling out a workflow with local files (i.e. the files are uploaded during workflow creation)

2. When using directory array as input, pre-defined collections do not show up in the list and cannot be deselected. (see screenshots)

3. Inputs don't work when registering an expression tool as a new workflow
